Protocol

1. Protein Sample Preparation

Extract protein from exosome samples and ensure no contamination. If the sample concentration is too low, it can be appropriately concentrated. If the sample is serum, urine, or cell culture supernatant, it is recommended to remove cell debris by centrifugation.

 

2. Reduction and Alkylation

Using 100 μL of exosomal protein solution as an example, the following reagents can be increased or decreased proportionally:

(1) Reduction: Accurately add 1 μL of 1 M DTT solution to the sample with a pipette to make the final DTT concentration 10 mmol/L. Reduce at 56°C in a water bath for 1 hour.

(2) Accurately add 2 μL of 1 M IAM solution to the sample with a pipette to make the final IAM concentration 20 mmol/L. React at room temperature in the dark for 40 minutes.

(3) Accurately add 1 μL of 1 M DTT solution to the sample with a pipette to make the final DTT concentration 10 mmol/L to neutralize the unreacted IAM.

  

3. Protein Digestion

(1) Add trypsin at a Trypsin:Protein ratio of 1:50 (w/w) (enzyme concentration: 0.25 μg/μL).

Gently mix to avoid vigorous shaking, which may inactivate the enzyme.

(2) Incubate at 37°C in a constant-temperature incubator for 3-4 hours or overnight (12-16 hours for complete digestion), ensuring sufficient digestion of proteins into peptides.

  

4. Digestion Termination

(1) Add 1% formic acid or 0.5% TFA to terminate the digestion and inhibit protease activity.

(2) Briefly centrifuge and collect the supernatant to obtain the digested peptides. Aliquot and store at -80°C or use immediately.
